can we design spheres of 5 nanometer diameter and distance between them is 5nm? for mathematical modeling i want to do this.

Nothing prevents you from defining a sphere of whatever dimension you need (I guess you are talking about FastCap2). As a matter of fact, FastCap2 does not need you to specify the units, since capacitance scales linearly with the dimension.

However, please consider the limits of FastCap2: it calculates a quasistatic solution of the Maxwell equations, so no quantistic effects, no finite speed of light (interactions are assumed istantaneous).
