Is there a way to define length units in FastCap2 as one can in Fasthenry?

No, there is no need, capacitance scales linearly with length (while inductance not, due to frequency-dependedn skin effects)

Thanks for your reply! I am surprised about your answer about
capacitance scaling in 3D.
If I use the equation of a simple parallel plate capacitor
C =eps*A/d
If I scale all 3 dimension x,y,z by a constant factor then C should go
up since the area goes up as d2?

If you scale x,y,z by a constant factor, say k, you have (assuming A = x*y):
C' = eps * k * x * k * y / (k * z) = k * eps * x * y / z = k * C
so you see that capacitance scales of the same factor
